how to build a network - bioinformatics
hi,
how to build a network, if the input I have 20 amino acid sequence,
and only one output neuron, which can only be in a position to 0 or 1?
I have a learning network of 20 sequences that always gives 1.
then analyze the 1000 sequence and in response I get 0 or 1.
thank you

Multiple Back-Propagation Software - Version 2.2 available
Version 2.2 of Multiple Back-Propagation (MBP) is available for
download either at http://dit.ipg.pt/MBP or alternatively at
http://sourceforge.net/projects/mbp/
This version supports training networks with data containing missing
values (data must be on a CSV file). A value is considered as being
absent (missing) if its value is not present or if it is equal to a
question mark (?). To deal with missing values MBP does not use
imputation or any other pre-processing technique, but it rather
creates a network with =93selective inputs=94, which can handle directly
missing values. Selec

Some basics
I've studied NN's for many years and even played with a few. However, I
cannot make them work in a real experiment because I just can't get my
head around translating real-world values into some kind of
across-the-board standard values that the NN's use. For example, how
would one convert a picture of just a face into a value "between 0 and
1" or "-1 and 1," while keeping relative consistency with translating
engine rpm to "0 and 1," and wind speed "between 0 and 1?" Hope this
makes sense.
Sometimes I wonder if it matters if there IS consistency across the data

Bootstrapping an ANN
Dear neural netters,
I have a question regarding the bootstrapping of an ANN.
The ANN applied in the context of my study used a back-propagation
algorithm (nevprop) that consisted of five input variables, four
hidden layers containing five neurons each, and one output layer. My
inputs were standardized (0 to 1) to facilitate inclusion of an age
variable and weights were initially set using a random seed value.
Optimization of the network was undertaken using bootstrapping
methods, with 50% of the training data removed from the training set

eigenvector with the minimum eigenvalue, how to find a stable solution
Dear all,
Given a real symmetric matrix A, the eigenvector, V_min, for the
minimum eigenvalue, Lambda_min, need to be calculated.
Surely there are various numerical algorithms to calculate it, but
my impression is that if the minimum eigenvalue is very close to 0,
the solution is not numerically stable (the resulting V_min might be
very different from the ideal one).
I am thinking if there is a way to rearrange the matrix A to be B,
who has the same eigenvectors but A's V_min now becoming V_max,
corresponding to its biggest eigenvalue, whose numerical solution is

EasyNN-plus 13.0a
EasyNN-plus V13.0a is available from today.
The main change is as follows:-
Functions can be added to Nodes and Layers of nodes. They are executed
when the nodes are processed while the network is learning the
training information in the grid. Some functions can decrease the
number of cycles needed for the network to converge. For example if a
hidden layer function is added to multiply the activation it can
improve learning speed by 2 or 3 times.

Scaled Conjugate Gradient in Netlab
Hi,
I am using scg function of netlab to train a mlp network. I want to
set the lambda and sigma parameter before training starts. The
function is scg(f, x, options, gradf, varargin). Options is a vector
of parameters. I am not sure which parameter is lambda and which is
sigma. The help manual does not give information about this.
How should I set the parameters for lambda and sigma?

Category (-1,1) Input: Standardize? Scale?
I see three choices:
1) Do nothing, input as -1,1
2) Scale to +=AD=AD - .58 (approx) the max curvature point of Sigmoid
3) Standardize to zero mean and unit variance
The mantra is 3) but I'm not so sure I want a "bias" built into my
Category.
For example, if I have 100 cases where 99 are -1 and 1 is +1, I get
mean =3D .09
var =3D .04
To get var =3D 1, I need to scale by 5x resulting in a mean of -4.9
Shifting to get zero mean, I get (-9.9, 0.1) for my category input
where 99% of the time the input will be -9.9 and the remaining 1% will
be 0.1

Beyond Standardization: Representation
Scaling, Normalizing, Standardization are all techniques to, let me
use the word, "balance," a network so that stable, accurate results
are obtained. Mathematically, you are trying to reduce ill-
conditioning resulting from interaction between very large numbers and
small ones. I'm not trying for a precise mathematical definition here
but just covering some intuition.
Consider a problem with various inputs that classify into three
groups, A, B, and C. Suppose they are Pressure, Temperature, and
Density.
For input case values, you have respectively, 100, 30, and 10 values

Can Someone please help me with my Computer stuff? 42570
I use the computer and the Net on a regular basis but I don't know a whole lot about it all, especially when it gets technical. I have an Acer Aspire AM5100-U5300A. I would like to speed this computer up, I would like a very good grasphics card without spending a fortune. Once I find out what I need I willo just go to ebay but I don't know what kind of meory, cards and such are compaitble with my machine. Help please.

High Level Encryption to Protect Your Patient and Research Data
High Level Encryption to Protect Your Patient and Research Data
The Kyrptonite series of programs uses a high-level encryption
algorithm. The algorithm and method was tested by the National
Security Agency, and was one of the few programs originating outside
of the agency considered for additional testing and evaluation. Due to
the advanced algorithm of the program, this program is limited to
sales inside the United States only due to evaluation by the Bureau of
Industry and Security of the department of commerce.
The Kryptonite-3 program allows you to have 3 keys that can be

Call for Book Chapters--Social Networks Analysis and Mining:
foundations and applications by Springer Verlag
(Please accept our apologies if you receive multiple copies of this
message)
The study of social networks originated in social and business
communities. In recent years, social network research has advanced
significantly; the development of sophisticated techniques for Social
Network Analysis and Mining (SNAM) has been highly influenced by the
online social Web sites, email logs, phone logs and instant messaging
systems, which are widely analyzed using graph theory

Transfer functions -- sigmoid, Gaussian
Hello everyone.
I am aware from some reading that the ability of neural networks to
function as universal approximators does not depend on the non-linear
transfer function used by each neuron. Rather it is a function of the
network topology itself.
That being said, I have come across some hints that transfer functions
other than the standard sigmoid might have some utility. I seem to
recall, looking through the documentation for the FANN package, that
one could choose to use a Gaussian transfer function instead.
I am guessing that changing transfer functions might allow differ

The internal workings of the human neuron
What is the current scientific status of the idea that a human neuron
could be a quantum computer?
I would recall that this idea arose in the 1990's, but I have not been
following the scientific discussion concerning that thought.

BCPNNs
Is there a decent detailed description of Bayesian Confidence Propagation
Neural Network (BCPNN) out there? I've been looking everywhere and I can
find bits and pieces, but nothing that would provide me with enough
information to actually implement one.
Any help in finding a detailed description, or even better, existing source
code, would be fantastic.
Thanks

Multiple Back-Propagation Version 2.1.2 is now available
Multiple Back-Propagation is a free software application (released
under GPL v3 license) for training neural networks with the Back-
Propagation and the Multiple Back-Propagation algorithms. The latest
version of Multiple Back-Propagation can be downloaded at
http://dit.ipg.pt/MBP/Download.aspx
Version 2.1.2 is now available for download. This version supports CSV
(Comma-separated values) files. CSV files can easily be generated by
many programs such as Excel, thus CSV files are now the preferred
method of input data (the other formats remain only for compatibility
purposes) to Mult

LOJ algorithm
Hi!
Does anyone know details of that algorithm (the law of the jungle)? I
found some information in http://citeseerx.ist.psu.edu/viewdoc/download?doi=10.1.1.29.7532&rep=rep1&type=pdf
but I need an explanation of every single step. One uses something
called "winner history table". I could not find anything about it on
the net, however.
Maybe some of you may help me?

SOM, automatic cluster boundaries detection?
Hi,
I've been searching a lot for methods which automatically detect
clusters boundaries ( if any ) with SOM.
The vast majority of references resemble on the analyst expertise to
visually take the decision in the number of the clusters and where
are their boundaries.
One exception so far was this reference
Determining Cluster Boundaries using Particle Swarm Optimization
Anurag Sharma, and Christian W. Omlin
Anyone has other references and comments about that?
