I'm using Adobe Pro 9.0.
I've just spent hours highlighting a series of complicated chemical
names, with the intention of going back and copy-pasting them into
another document.
Now I find that once text is highlighted, I can't copy it with the
mouse. I switched from the highlight tool to the selection tool, and I
can select the highlighted text OK, but when I right-click the
selection there is no "Copy" in pop-up menu.
I can still move from highlighted text to highlighted text using the
arrow keys, then select with SHIFT+ARROW and copy with CTRL+C, but
that's slower and clumsier than doing it with the mouse.
Any idea why the mouse technique won't work?

To answer my own question:
Once it's highlighted, Acrobat no longer sees it as simple text, but
rather as a comment and therefore only offers menu options relevant to
comments.
Wish I'd known that hours ago.

You can select characters around it including the highlighted text and
then copy it to clipboard and delete the extra characters that you
don't need. For example, assume the following text: "This is a text."
After you highlight "is" in this sentence you cannot select "is" for
copying. You can however, select "This is", copy and paste and finally
remove "This". Hope it solves your problem.
